Can you supercharge safely with the 5AT? or do you need any sort of trans upgrades? Anything I need to know?

yes, you can.

A valve body upgrade might be needed along with a transmission cooler. In a couple of days ill have an 06 with a stillen valve body upgrade for sale, just throwing it out there.

 

I read somewhere about an issue with the trans not being able to "shift fast enough" when in auto mode. Is this an actual issue?

On one of those threads it says that the votech kit causes higher revs and something about a techno sqaure reflash in order to fix the problem?
