The engine may not be trashed. Pull all of the spark plugs, crank the engine a few times to purge all the water out, place the plugs back in and start it and see if it runs OK. If it does, its probably OK. If it doesn't then proceed with a rebuild. I would not think the block would be damaged so get the heads off and have them rebuilt. May be some high performance cams, valves, etc.

This is why CAI is not a thing that is popular with majority of Japanese tuners you are better off using short intake in a air resevoir box with cold air piping to the outside.

This happened to me once - I was driving a company car (Taurus - no CAI ) - It flash flooded and I nailed the water.
Car stopped instantly - and on the flatbed there was lots of oil under the car. Ended up that it punched a nice hole in the block.
Oh well - that's why you NEVER by old company cars.
