Default 2008 hr running issues.

So my car was recently off the road for alittle 9ver a year. Was having some body work done as well as just being the winter months here it wasn't worth putting back on the road. When I picked it up from the body shop the car would not run.(when it was dropped off it was running and driving fine) I figured it was bad gas so I added some fuel treatment and about 5 gallons of good gas. Ran the car to empty and put another 8 gallons or so of good gas back in the car. It then started but would drop right into limp mode and not Rev past 2500 rpms. I did change the plugs as well as 1 bad coil I found while doing the plugs. Also changed the valve cover gaskets while I was in there since 1 was starting to leak slightly. When going back togeather I noticed the 1 intake tube was cracked pretty bad and decided to replace both sides. I did go with a cheap aftermarket silicone tube just for troubleshooting more then anything as I plan to upgrade the intake once I get it back running right. Even with the intake tube replace it now has the check engine light on and flashing indicating a misfire. Vehicle was ran after the coil was change before I replace the intake tube and the engine light was not on but the car was still not running right. Would bog down instead of reving up when engine was cold and once it got warm would break up as it was reving up. That's why I replaced the intake tube figuring it was sucking in to much air and running lean. Just looking if anyone has experience with this concern to try and point me in the right direction before I just pull the engine and start tearing it down to find the problem.
