$1000CND for brakes?
The dealer just called and said that my fronts are at 5% and rears at 0% (!) and that the cost to replace pads and rotors (apparently non-machinable?) is $1000CND (just under $900USD). Holy ****. Would it be cheaper for me to buy aftermarket ones?

Dealer is always higher than aftermarket. Go and buy a set of rotors and pads (good quality) and you won't pay more than $400 after tx for all the parts.
Then go and change them yourself.....easy as pie!

I was quoted at my local performance shop for aftermarket slotted and cross-drilled roters for $180CDN each(these are high performance quality rotors though, I'm just getting them because it comes in gold, LOL). Hawks street performance brake pads are like $120CDN.
So just the stuff alone before install is $840CDN. I can install the brake pads myself, I've never tried installing rotors.

Both the rotor thickness and runout should be measured. If they are not within spec the rotors should at least be machined. If they are too far out of spec or otherwise damaged, the rotors should be replaced.
I know of too many cases where the dealer will tell you the rotors are out of spec, when in reality they are not. The dealership just doesn't want to resurface the rotors and risk causing a problem. They would just rather sell you a new set. Not only does it make them more money, it covers their asses.
It's also strange that your rears are more worn than the fronts. Have you replaced the front pads before? Did you buy the car new/used? Have you looked at the pads yourself?
I would suggest trying a different dealership nonetheless.
