Thump sound?
if what's happening is what it sounds like to me me it sounds like your clutch may not be disengaging all the way. on my last car the clutch was screwed up and when i had the clutch in and i went to put it in first it was a fairly audible thump sound. it was because since the trans wasnt disengaging all the way, putting it into gear caused the drivetrain from the clutch back to shift a little bit
i dont think the clutch is covered but if it screws up the trans i know your supposed to get a new clutch with your first trans replacement. unless somehow they determine that it was your fault i think it would be warranteed then ....

When you step on the clutch, your gear is still spinning slightly from rotating momentum, and when you put it into gear, the sychronizer hook-up the drive shaft with the slowly-spinning gears, which causes the drive shaft to turn slightly, resulting in that thump noise.
Try clutching in, wait about 2 seconds (to let the gears stop spinning), then put it into 1st - you won't hear that thump. I've heard that on new and old cars, including my Z when new. It's normal. But if it gets worst, take it to a dealer for inspection...
