Is the dealer screwing me over?
Well tomorrow is the day that I go into the dealership to see if they will try to make me pay for options I did not order. I am wondering what I should do. One thing I know for sure is that I am not paying $500 for an option I do not want. Any suggestions on what I should do when I go in tomorrow.

You have gotten a lot of advice already. My main advice to you is this:
Remember that this car is not unique. There are many more like it and many people wanting to sell them.
You signed an agreement with them when you handed over your $1000. By cashing your check they formalized the agreement. They are as much bound by that agreement as you are. Make sure that they live up to that agreement. If they cannot, make them give you your money back.
Remember that a car dealership's biggest enemy is bad publicity.

I still say the only issue is what you want your car to look like.
500 bucks means diddly squat in the big picture. In 5 years you won't remember the money. But every day when you look at your car, your gonna say "damn, thats cool" or "why did I (choose one) get/not get the spoiler".

On the other hand, it's not much money for the dealer, either. They're already making a killing on this sale.
I would start very firmly negotiating that they didn't honor the contract, so should pay the $500 for the package. Let them know you'll walk out the door with your $1000 deposit if you're not satisfied. They have to believe you will.
If you're inclined allow them to negotiate to paying half. $250 for you and $250 for them. It seems fair and lets both sides "win".
But if they refuse at all, you have to decide whether it's worth taking the car home today, or walking away with your dignity and deposit intact, starting over at another dealer. It's not an easy decision.

Left the dealer today and noticed that the kick plates were missing, I am problably going to cancel the deal even though I got them down to $200 extra for the aero package, in the end it is not the car I wanted. I will let you guys know what happens on Monday evening
Man, you have been having nothing but bad news with that dealer! The kick plates can always be added, but $200 for something you didn't want? I guess the bottom line is ...Yes, the dealer is screwing you over!
Is there any other dealership close to you? If at all possible, if I were in your shoes, I'd go somewhere else.

It seems they are definitely trying to pull a fast one on your. They got a car (either one they pre-ordered with options they selected from the factory, or from another dealer) that doesn't excactly fit your description, but are trying to pass it off as "close enough".
It sucks that some dealerships feel the need to jerk people around. I'd like to think that there are still some good people out there.
If you reside in the Southern California area, AVOID Cerritos Nissan and Universal Nissan. There are other dishonest dealerships in the area (to be sure) but these two are hands-down, the worst. They will tell you whatever it takes to pocket more cash. My good friend learned a very valuable life lesson (the hard way). Please hold on to your hard-earned wages until you've located a reputable, trustworthy salesperson.
