There's a module in the passenger seat that communicates with the convertible top module, window motors, and the switches on the seat. If you still have the factory seat, you could try removing the module and plugging it in under the aftermarket seats you have. If the top still doesn't move, it may be waiting for the passenger seat to tilt forward. If this is the case, make sure the seatback tilt cancel switch is engaged. I can't remember if it's located on the seat or in the glovebox... if it's on the seat, you'll need to rig something up.

Engaged the the seatback tilt cancel switch.
Lowered & raised the top.
Disconnected the old seat & removed the electronic module from under the old passenger seat. (Had to cut the cable because there isn't a harness to disconnect.
Plugged the electronic module back into the harness under the new seats.

I got some seats coming and need to figure this out. I however do not have a lot of time and I slept through my EE classes in college.
I gave the FSM (RF.pdf page 26) a quick glance and based on what I can tell this is whats going on:
passenger control unit pin 5 and 6 are pull down or pull up circuits for the switch. Additionally a diode is used from the soft top control unit so those wires can be ignored.
passenger control unit pin 33 is tied to soft top control unit pin 13 and storage lid actuator. I believe this line is used to signal to the control unit that the seat is finished moving forward. Not sure if the soft top control unit is low or high impedence so it needs to be tied to either 0 or +5
passenger control unit pin 32 is tied to soft top control unit pin 34. This is the signal for the switch for the seat to either tilt forward or not to tilt forward. This wire should be grounded.
passenger control unit pin 16 is tied to soft top control unit pin 36. This wire is described as power window down request monitor. Since this circuit is also tied to the power window sub and main switch, I think this circuit can be ignored.
passenger control unit pin 11 is tied to soft top control unit pin 30. Soft top control unit pin 30 contains a diode, so this circuit can also be ignored.

Like I said, my circuit skills are mad rusty. Please don't try this and short your control board. I gotta believe there are some Electrical Engineers that also browse the forum. Please take a look and correct my assessment.
