Sub/Amp/Bose questions

I recently purchased a 2006 roadster. I have quite a few questions, but i'll try my best to keep them short and sweet.
First off, I have the typical Bose audio/CD cutout. So I plan on replacing the head unit with the Pioneer P3100DVD. I also have an Alpine type R 12, with a JL audio amp already in a box from my last vehicle. When I remove the two trunk mats, I can barely get the trunk closed. My questions are, Does an aftermarket head unit fix the speaker cutout issue? Is there a link that explains how to run wires from the aftermarket head unit to the amp in the trunk? I know that it's necessary to hide the wires, but I can't seem to find a writeup on this. Should I invest in a smaller box so there wont be any clearance issues? Do people typically leave the stock Bose sub hooked up after an aftermarket sub install? Also, I assume you cannot use any wiring from the stock sub for the aftermarket one? It would be too convenient to unplug the stock amp and plug in the aftermarket amp. You'll have to excuse me, I'm new at this.. FLAME AWAY

With my BOSE if I hit the side of the console pretty hard the sound would work for a while, but I finally got tired of beating the crap out of my car and put all new stuff in.
And you don't want to use the bose amps with aftermarket drivers. You wont have any output. If you wanna do anything you will have to replace everything.

yeah, i had this problem. i traced it to the sub. my sub just cuts in and out for no reason. all connections are good, everything looks fine. but, when I have it in my hand, if I tap it it goes off and on. so stupid, that sub is garbage.
So when you say replace everything... exactly what are we talking about? I'm ready to install a head unit, amp and sub.. Not really keen on the idea of replacing the 4 speakers too. I want the stock sub OUTTA THERE!

Sure aftermarket speakers will probably be better but you're paying that extra money. I'd say replace the sub, add a sub amp (that matches the requirements of that sub) and a 4 channel or 2 channel amp. After the 4 or 2 channel amp is installed if you don't like the audio then save up and change it. If it's fine then just leave it.
In my last car I had a BOSE system and installed an aftermarket 4 channel amp, sub amp, and sub. I just re-amplified the stockers. If you get a good 4 channel amp that's pretty clean (power wise) the BOSE speakers are pretty good. If you think they suck then replace them later. I think people just have the idea that since eveyone else says they suck they have to say they suck.
