Can I run an aftermarket sub/amp off of a stock Bose system?
Yes. Replace the Bose amplifier with your amplifier.
Replace the Bose sub woofer with your sub woofer. Of course you will hardwire everything because the connectors will not match.

The other option is to purchase a LOC - Line Out Converter. There is an active thread with this topic in this forum right now.
A LOC will let you hit the wires before your Bose Amp, and give you RCA outs to your aftermarket amp -- effectively bypassing the Bose unit that's installed.
