I have heard and seen boxes that fit flush in the hatchback but don't want to spend 1k for one. What should I look out for and should I goto a car and audio shop?

What's your budget? How much space are you willing to give up? How loud do you want it?
Sub location is the main limiting factor in a car as small as the Z. As you search this site you'll find your choices are: stock location behind the seat, under the strut tower brace, corner of the hatch, full hatch (remove spare tire or large box above it).
How comfortable are you in ripping your car apart and wiring things up? That answer will tell you if you should DYI or seek (and pay) for a professional install.

I have a cheap setup that sounds great to me at least and can't blast it all the way or my ears will bleed(and I love being in a small area with a guitar and an amp lol)..
Set-up
Pioneer AVH-X2600BT Stereo 240
Polk Audio 6x9 DB651s Speakers(Front and rear) 220
Polk Audio DB1001 Tweeters 70
Kicker C10 10'' Sub 70
Boss 8 gauge Wire kit 12
Zenclosure Corner Box 150 (I had to sand it with a dremel a good amount all the way around to fit the C10 in).
Boss R1100M Riot Amp 50( Had it sittting around, I think they are about 50 now)
About 800 for everything. I found the 350z a VERY easy car to install audio components in.

I was around 1K with my setup as well, pretty simple and clean. Went with a low profile stealth install.
Alpine CDA-117 + PXA-H100 Imprint + Sirius
Kicker IX 500.4 amp under rear passenger glove box
Infinity Reference 6030CS mids & tweets behind stock grills
Infinity Reference 860W 8" subwoofer in a modified angled truck enclosure in the stock location
