Default Questions on replacing Blose spkrs but keeping stock HU

I know this has probably been asked before, but I didn't find the answer in the last 234 posts, so here goes: I want to keep my stock HU in my Bose system so that I don't have to mess with the dash or lose my nav audio, and I want to replace my sub definitely and my other speakers maybe. Is there room in the stock location to put an approx. .7 cu. ft. box and an amp to drive it, and do I need a speaker level-line level converter to hook it up to the stock wiring? Can I put in a 2 ohm dual voice coil sub and use the stock amp or is that a waste because the stock amp blows? If I put in a box, just how much room is left for an amp? Should I do a glass-layup box with West epoxy and will that leave me enough room? I haven't decided on a sub yet, but I'm leaning toward a Kappa perfect 10 because of the sensitivity (high-I think 94) and because I want a clean thump, not a whumpa-whumpa make-everyone-have-to-hear-it bass sound.
Now, as to the speakers-where is the stock amp hidden, or are there mini-amps at each speaker like in my old Z32? What is the output from the HU pre-amplifier, and do I need a converter for an aftermarket amp? Is there room for a decent amp? Are there aftermarket mounting rings available, since I'm assuming that they will be necessary? Do the high mount tweeters have their own mini amps? Can they be left in if I replace the other speakers? I.E., are they x'ed-over in line or at the amp? What other considerations should I keep in mind?
Anyone else out there done a similar replacement, and are you happy with the results, or would you have done it differently? Can I keep my nav audio with an aftermarket HU? Oh, if this matters-It is an 03 touring 6MT with all options except side air bags.
I know, lots of questions-Any answers to some or all of them will be taken into account, and appreciated so long as they remain relevant.

Check this link- I think it's what you're looking for. It will allow you keep your factory H/U.
I'm going this route as well.

Grutter has a good grip on this layout.
