A bit of progress. Preparing mechantronic board for soldering, there are tiny aluminium wires connecting pads with motherboard. Those need to be removed as close as possible at pad surface. Also, silicone gel should be removed and degreasing of pads to be able to solder wires later.

After cleaning, a good amount of time needed to do it properly:

Work on gearbox to GCU cable, 26 wires in concentric twist I've done for the first time in my life. 1.8 meter (5.9 feet) long. It turned out quite well I believe.

What changes need to be made to the BMW Motherboard. While the CAD was obviously a challenge, I beleive that this step of re-soldering would likely be the most tedious step for others trying to follow as you have done .

Are you planning on driving the car in manual mode all of the time?

Basically you need to wire all 10 solenoids and sensors to a GCU, OEM motherboard isn't used at all, just pads on sides. There are several ways to do this.
At the end it should look something like this:

Do you have to do any tuning for the auto modes?

No, you need PPS value too. PPS = Pedal Possition Sensor.

You could, GCU can be configured to accept analog inputs. More elegant soulution is to get data through CAN BUS.
