The smell comes from mildew/mold that lives in the air ducts .
The only way to get rid of the smell is to completely dry out the mildew, or to kill it.
Try blasting the hottest dry air you can (set to all the way hot with A/C on, fan on maximum) for 10-20 minutes.
The best way to avoid the smell is prevention.
When you are using your A/C, moisture can collect in the ducts. This is how the mildew grows.
Before you shut down your car, turn the A/C off and blast warm air for 30 seconds - 1 minute to dry out the ducts.
There is also a product called Ozium that works pretty well at removing this smell. You have to spray it into the air inlet for the air conditioning, and I'm not sure where that is located.
