I believe the issue is most likely with the transmission and unfortunately I don't think Dynosty will be able to do anything since they do not work on transmissions. I was stuck in a similar situation (albeit at 550-580 whp with my GTM stage 3 trans). The clutches reach a limit and then they will not hold any more run to run. Look at the variability in the dyno runs...
EDIT: Also note that a Dynojet may show a much higher number, not just because of the difference in readings but because of the lower load on the drivetrain...
EDIT 2: Did you try sending the torque converter to get checked out? If that is slipping you will lose a lot of power.

After talking to Andre at Edge Racing I am pretty confident that it is not the TQ converter or the trans...
The misfire was detected back in Sept and was never resolved... I was advised that it 'could be' the trans so I had that built and the TQ converter replaced...
At this point the misfire needs to be diagnosed and resolved...

I also do understand the differences in Dynos... I have never had a run on a Dynojet and have only been tuned on a Dyno Dynamics.
This is a 'pre-build' D.D. dyno back from 2006 on a 3.12 pulley at 9psi hitting 365HP to only 6400 rpms.
Currently with the 3.12 'post build' she is hitting 15psi and averaged 387HP on a D.D. Dyno reving to 6750... There is obviously something 'off' at that psi level and that low of HP on a built motor and built 928 SC reving past where she was prior.

End of Nov and much of Dec seemed to be kind of idle after the new rebuilt trans was installed and they got similar results with it... Plus with the holidays I can understand... I am a pretty patient person but I would like her top notch once complete.
They had her back on the Dyno for further diagnostic testing on Dec 30 and tried new ECU / harness / crank and cam sensors / firmware / scoped the cam and crank... They sent logs to Haltech and waited to hear back from them for a couple of weeks it seemed.
They also had her back up for more testing on Tuesday the 11th of this week and the missing persists, the scoping of the cams / crank looks good however and they are taking out the Haltech and are going to try testing with an Uprev / Maf GT and see if that will help diagnose.
Just waiting to hear how that goes...

I have been off the forum for a while. Today I saw this thread. I had a similar issue with my TT setup. The motor was missing at two points between 3k and 4k rpm. AFR looked good, timing was good, checked all the fuel compensation maps (and set many of them back to 0), and we could find nothing that seemed to be the culprit.
We had taken my previous F-CON file from my old build and used it as a base for my new build. Finally, after about 4 hours of trying to solve the issue on the dyno, we decided to generate a new base file from scratch using the F-CON software, without copying over any of my old maps, and then tuned from the new file and maps auto generated by the F-CON software. That solved the issue. It appears that there was some sort of software defect in my old file that was causing the issue.
