Default Resetting ECU w/ SS box?

Hey guys, my service engine light came on i think because of my test pipes, but i was wondering if it was possible to reset the ECU with the "pedal" method without screwing with the Split Second timing box that the Vortech uses? Has anyone done this? I just want to get rid of my SES light...
Thanks!

Reseting the ECU will have no impact on the SS box.

Mine kept coming on due to my removal of the cats on my car. I bought an O2 simulator to cure the problem.
