Not unless they can prove the modification led to the failure of the part in question. IE if your headlight cracks, they can't say it was because of your exhaust modification.

The question is too vague - technically, any aftermarket addition to a vehicle can cause a dealer to not warranty a repair, that may be related to the issue.
Some dealers are mod friendly, so are not, but an exhaust system should not be a big deal. If your factory CATS or manifolds crack or go bad, don't expect free replacements though - adding exhaust does change the air/fuel ratio and ecu adjustments.
