Can you possibly post a pic of what you're seeing?
Hopefully it isn't your clear coat flaking otherwise you will need to get them redone.
I normally use soap/water and a nice soft sponge. I then followup with Mothers Quick detailer for the water spots. Depending on your finish, you may need to use something different.

Soapy water and a lambswool wash mitt works well.
If needed, I'll use P21S Gel Wheel Cleaner to help get things clean. This stuff is great because it's gentle for pretty much any rim type.
If this is your stock wheels, then Simple Green diluted 50% with water and a scrub brush will work.
Finish up with applying wax to the wheels such as Wheel Wax or Collinite 845IW to help prevent dirt and brake dust from sticking to the rims and help make regular cleanings easier.

My exact process is to wash the entire car with car wash soap and water and a nice soft wash mit. After I finish drying most of the car I drive the car gingerly around the block to remove the water from the wheels. I then use a microfiber towel with some quick detailer and gently remove any remaining water or water stains from the wheels.
In the past if I've noticed a particularly stubborn stain I will use a clay bar combined with a quick detailer and it usually removes anything.
I used a harsh cleaner on the lips of a previous set of wheels to clean brake dust and I ended up striping some of the clearcoat so I would recommend not using any of those so called "wheel cleaners".
If the claybar doesn't work, I would also recommend using the Mothers Carnuba Cleaner Wax since it's not very abrasive.
