Transmission install issue
Gap between manual transmission and engine block
I am having trouble getting the last inch on and the teeth from the shaft are aligned on the inside because when I spin the crank the output of the transmission also spins I’m just having trouble getting it to move the inch at all even with a transmission jack from harbor freight. Any tips or tricks to get the last inch?

Check alignment of the tool. The "plastic" ones bend. AMHIK....
Other considerations is how the pressure plate is bolted on. You may need to loosen/reseat. And/or if the pilot shaft is hanging up on the pilot bearing.

If everything is aligned, the trans should socket right in, with the bell housing flush against the block. No need to thread in bolts in an effort to "force" it, bad things can happen if you're not aligned.
Sometimes the clutch alignment tools can sag a little while you're bolting up the pressure plate, but my guess is, the transmission is pitched up, causing an alignment issue with your pilot bushing. Don't just look at the lower bell housing gap. You need to ensure the gap is even across the entire perimeter of the bell housing. Also, if you haven't already done so, remove the crank position sensor so you don't crush and break it.
What kind of transmission jack are you using? Do you have adjustments for pitch and roll?
Cheers!

Pull it down and try again. I've pulled the tranny about 4 times in my 350z. Sometimes it goes in easy, sometimes it doesn't. It helps to have two people here.
AND ABSOLUTELY DO NOT DO THIS "Once you get it that close, you should be able to thread at least one bolt which will bring it in nice and tight without too much struggle." -

lol - well, I didn't mean to force the transmission in or anything like that by threading in a bolt. Perhaps I assumed that was a given. I guess what I meant to say is that if you can hand thread in several bolts with ease, then you know it's lined up correctly and you can tighten everything down accordingly.
