Turned my car back to stock except for reflash.. will it be an issue?

I had to get a new engine in my car, and in the process, I've decided to turn the car stock again. (I'll be selling all my parts in the next week, PM if you are interested in anything in my sig)
Anyway, apparently my ECU can't be reverted back to stock by the dealership (true?), and so I will have to leave the TS reflash in. Will this be an issue for the car? The tune was for all my breathing mods on the car, but with all the breathing mods out, will the A/F be too screwy?

So did you actually pay the dealer for a new engine? The dealer wanted to charge me $14,500 for a engine and labor, i told them to stick it up thier ****. I paid a hell of a lot less for a built engine with cams.
I would probably want to flash it back to stock.
It will probably run way too rich.
I think TS does this for cheap right? Repeat customers get like $150 or something re-reflashes?

I had to remove a few posts (calling "dibs") which were de-railing the thread.
