I have a few issues, First I replaced the factory Head unit, door,rear and sub woofer speakers. Still have the bose factory amp in the hatch. Here goes my first problem. When its cold outside I start the car the only speakers that come on are the 2 subs. when the internal temperature gets up or after about 30 or 40 minutes then the other 4 speakers will come on. Second issue is the factory Navigation system will show an error, but have updated the disc to the latest Nissan offers, it will come on after about a 150 miles or a few hours of the engine running, next issue is the cruise control it will only engage if nothing else is on in the car EX: lights, a/c , windshield wipers. once i turn anything on it disengage and starts flashing.Next issue is the windshield wipers, they will hit hard and want go all the way down, last issue is that sometimes from first gear to 5 gear it has some hesitation, went back to stock air filter after Nissan said it was my aftermarket system and 300,00 later still same problem. car is a 2003 touring with a 131,000 miles. any help is appreciated

Go back and check through all of your connections for your audio. Visually inspect the wires for any fraying, or any loose or poor connections. Do the same with your ground wires.

Did you change all of your audio components in one sitting or in phases?

Wow, you list 5 problems on the car, 4 of them electrical. Let's start with the engine-
At your mileage the plugs should have already been replaced (~100K). Make sure all the air intake fittings are snug. Add a bottle of Techron injector cleaner or better yet get them serviced. Cleaning the MAF sensor with CRC MAF cleaner is recommended. All of these must be done. Now for the electric problems-

Realize that electricity (electrons) will move at almost any temperature. However the copper conductor wire we use to transmit power may be subject to temperature if the connections are not solid and complete. I'm not an expert on this problem but I've done many DIY audio installs. I believe you have 2 separate problems -
1) Poor quality connections. If they consist of twisting wires together and electrical tape, consider redoing them with solid crimp style connectors.
2) The interference between systems leads me to believe either a power wire or grounding wire was connected to something it shouldn't be. Anything that has a ground (head unit, amp etc) should be grounded individually.

If you check the work as above you should be able to solve your problem, it will take time but very little money. GL!
