Default New tranny, but new clicking noise

got a new tranny in for a 5th gear grind. It shifts awesome, now, without issues, but developed this 'creeking' noise when i drive around (not necessairly at shifts). It sounds like it's coming from the bottom, and the front, somewhere and you can feel the little 'thunk' any input?
It happens when I apply the brake as well.

any slim chance of it being the sound of the 'break in' period? (my wishful thinking).

I'd inspect the bottom of the car (put it on a lift if possible). To replace the transmission, they have to pull off all kinds of stuff, even the exhaust, and driveshaft, etc.

When they replaced tranny, I had a rattling noise afterwards, and when I looked under my car, there were like 10 bolts/nuts that they hadn't even put in, they basically half-finished. They also left off my plastic undercovers (near the rear wheels). The tech claims he threw one away because it was broken, and the other one was missing. I later found a photo I had taken of my car that showed one undamaged undercover, so I got them replaced for free.

If you can't get on a lift, but you can reproduce the noise, bring it back and show them.
