Each kit comes with a control unit, mine for example acts together with haltech and comes on by it self. Bottom line is always make sure you have enough methanol when running the car hard on your methanol map or else your screwed.

If your W/M kit has an output that triggers if there is a malfunction (or low tank condition), you could use it to kill your boost controller via a relay (for added safety). The Haltech's 32 input/output module will hoepfully be available soon so everything can be managed via software.
