What harnesses/options is everyone running ? I've read there were issues with the timing harness inthe past but that some have remedied that problem.
SO what harnesses are required? and which are nice to have ?
I want to ditch my Aeromotive FMU and bump the fuel system up a bit with a new pump, larger injectors etc.
What should I be looking out for ?

You might want to give more detail as to what is installed in your car, but since you're posting in this forum I will assume that your car is FI
Required:
Injector harness
Nice to have:
Ignition harness (modified)
The Profec E-01 is a great addition to the eManage. If you get the pressure sensor, the E-01 can share pressure data with the eManage with a pressure harness (cheap). You can log boost, A/F, Fuel pressure, etc on the E-01 and build pressure based maps on the eManage.
so, in steps... (all of these can use the ignition harness as well)
Option 1 - eManage with injector harness
Maps are based on MAF, tuning done by laptop
Option 2 - eManage with injector harness and pressure sensor
Maps are based on MAP, tuning done by laptop
Option 3 - eManage with injector harness and E-01 and pressure sensor and pressure sensor harness
Maps are based on MAP, tuning done by laptop or E-01

I want to ditch the auxillary pump and the Aeromotive FMU altogether. I have noticed that the E01 is useful in turbo applications but I don't see it's advantage witha SC. It definitely has nice features but it obviously wont be able to control my boost.
I think option #2 is looking the best thus far, does knowing the setup change opinion on what would be the most benificial to run ??

You could probably get away with just using maps based on RPM, since your boost is dependent on RPM (saves having to buy a pressure sensor), although logging boost is a 'nice-to-know'.
So the eManage and RPM adapter (needed for our cars) would do the trick.
Even with an upgraded fuel pump, you will reach a point where adding fuel via the eManage won't do anything, since the fuel system is maxed out. I don't know where that is on an ATI setup, but it was 7 - 7.5 psi for me with the GReddy kit. Being in Texas, you have some good options for shops that have done custom fuel systems. This is relatively easy and not too expensive, and will get you over the fuel hurdle.
Your next problem will be engine internals

Greddy also sells a Profec that is not a boost controller, but just an eManage programmer. It looks identical to the boost controller version of the profec e-01, and its about $150 cheaper to boot. That would be perfect for your application.
Derk covered all the options. Since you have the J&S, you wont need the ignition timing harness, just the eManage unit, the injector harness, and the Greddy RPM adaptor.
The 440cc injectors and a Walbro 255 FP and and FPR should give you plenty of fuel for about 450whp. Beyond that, you might want to look a modded fuel rail, and even bigger injectors.
And this is, by far, the best place to buy eManage parts.
