After removing the gearbox, all the bearings in the box were replaced. After that, I bought a new clutch kit, including the release bearing. After installation, the sound still remained, but it became quieter. What's wrong with my box?

Regards, Imbalan: When the clutch pedal is pushed to the floor the throwout bearing is under tension. If the bearing is faulty it is at this position you will hear a raspy or (worse) shrill sound. When lifting the clutch pedal the pressure on the throwout bearing is relieved. Even if defective it should be quiet.
The most common noise with the Z's drivetrain is due to play in the bearings carrying the transmission's front (line) shaft, a rattling noise usually described as a "cement mixer" or "coffee can full of marbles".
If this is what you are hearing, pay attention but this is typically more an annoyance than a sign of imminent failure.
